The check engine light came back on Saturday after only having the truck back for around 5 hours, the dealership diagnosed the new problem as being the EGR stuck open, causing all the boost to be dumped. Makes sense, I know the turbo had no boost.

I took it in to the dealership and they serviced it. Code was P0299 and they replaced the turbo, all the gaskets, cac hose and fuel filters.
